Time dependent solver yields different results under same conditions

I am running a model which utilized 4 chpm equations (Species transport in porous media) with 4 darcy flow equations.
I am running my model for 30 years (~1e9 seconds). The problem is if I initialize the time dependent solver with all dependent variable as zero, it would not converge for this large time range. So I am doing it step wise manner.
First I run my model for 1 year and then use the solution as an initial condition for 10 years and finally use 10 years solution as an initial condition for 30 years. So the combination is T=0->1year->10years->30years
If I change this combination to T=0->5years->15years->30. The solver yields different results. I am using a time step of 1000s for whole analysis.
Please help me to understand the issue.
