Multiphysics modeling with structural mechanics

I have mutiphysics problem coupling with structrual mechanics.
Basically, orginal mesh is deformed by mechanical force solved by structural mechanics and
based on the deformed mesh (not original mesh) the mass conservation and momentum conservation
problem(Chemical engineering module) has to be solved.
In this case, if I set the boundary conditions for conservation equations at the undeformed boundary,
the same conditions would be applied to the deformed boundary too with time? (I'm solving Time dependent problem)
I need to keep boundary condition constant regardless of deformation.
It would be very appreciated if you could give me some hints.
