Photodiode internal quantum efficiency

I am trying to calculate quantum efficiency of a photodiode. Firstly, EM analysis is done to get optical generation rate. All photons are absrobed as I see. Then, optical genration rate is used as an input in semiconductor analysis. Generated electron number and total photon number difference is too large, so quantum efficiency is too low. However, all photons were absorbed. What can be problem in my stiuation?
