Pile under mechanical loading

I am working on modelling the pile under mechanical loading. I have chosen a paper to follow up the steps. I have exactly captured the mechanical load distribution, but there two problems:
First, I am not sure how gravity and in-situ stresses are working when we apply in-situ stresses via external stress (from the first step which is solid 1) and again consider gravity in the next step (solid2).
Second, although I have captured the same trend for vertical mechanical stress as the paper, the shapes of deformations are not the same (see Fig. 6). I can obtain this shape when I do not consider gravity effects, but this time the mechanical stress distribution are not the same.
I have attached the paper and my model.
It would be greatly appreciated if you can help me.
